This story takes place in a sort of fairytale time in Europe.

Legend and reality get mixed through the story of Ahiru, a student of a Dance Academy, and the legend of the Prince and the Raven. Everything begins with the death of a famous fairy tale writer. He died before he could finish one of his stories, the Prince and the Raven, the fight of a beautiful and brave Prince and an evil raven. But since the story was unfinished the characters got mad and went out of the story. The Prince took out his heart in order to seal the raven away and save his kingdom.

Then a new story begins, the one in which Ahiru has a main role. She is a duck who lives in a peaceful lake. Sometimes she sees a beautiful prince dancing over the waters. She falls in love with him but deep in her heart she knows that something is wrong, the prince has a sad look in his eyes, so she wished she could do something to make him happy.

One day a strange person appears in her lake. It's Drosselmeyer, the writer who was supossed to be dead, in a sort of ghost form. He tells her that he can help her to become a human so she can try to help the prince. He gives her a magical pendant, so she can become a girl and also Princess Tutu.

The prince from the story is Mytho, a boy who studies in the ballet Academy. He has no feelings because his heart was shattered to pieces which got lost. Princess Tutu's mission will be to recover the pieces of Mytho's heart and give them back to him. Each piece of the heart incarnates a feeling, so when the piece is near a person that emotion becomes an obsession.

Ahiru is kinda clumsy as a school girl and dances ballet poorly, but when she turns into princess Tutu she is really good at it. When she quacks she turns into a duck again. Few people know about it, like Drosselmeyer and Edel-san, and later other characters.

The legend says that if Princess Tutu confesses her feelings to the prince she will dissapear. But the prince (Mytho) seems to be very curious about her feelings for him.

Later in the story another main character appears, Princess Kraehe, a dark princess who claims to be the only one for the prince. But a prince doesn't need two princesses.
